The man was walking along the railway line, near the Hume Fwy, while the machinery followed behind him, Acting Insp. Barry McIntosh, of Wodonga police, said.
The machine drove over the man, from Queensland, about midday, police say.
He was taken to hospital with serious but not life-threatening injuries to one leg and his lower body.
Crime Investigation Unit detectives were initially on scene but the investigation has been handed over to WorkSafe Victoria.
Acting Insp. McIntosh says this indicates there is no criminal negligence.
The Albury-Melbourne rail line is closed in both directions, forcing training passengers onto buses.
The rail line is expected to re-open about 6pm.
