The North East Catchment Management authority will send staff to monitor both rivers today and tomorrow due to fears sediment from the Harrietville bushfire may contaminate the water.
River health operations manager Peter Sacco said the key concern was that burnt tree logs could flow in and make the waterways muddy.
The operation comes after the Border region experienced a series of showers yesterday and overnight.
More than 16mm has fallen in Albury and Wangaratta, with less than 8mm at Rutherglen and Yarrawonga.

Mr Sacco said if needed, North East CMA field staff would hold car bonnet information sessions in Harrietville or the Buckland Valley today and tomorrow to answer any local queries about water management in the area.
