Wanderers won their fourth straight game, scoring two in the second half to burst City’s bubble.
The league title will go to either Boomers or Albury United, who play each other next week in the last round of the regular season.
Boomers defeated St Pat’s 3-0 at Alexandra Park, while United had a narrow 2-1 win over Wodonga Diamonds at Jelbart Park.
Boomers lead the Greens by just a point and only need a draw to win the crown.
Twin City and Albury City were both missing several stars, but Wanderers coach Harry Wilhelm said his side deserved the victory.
“We can match it with those top four or five sides,” Wilhelm said.
“I think we fully deserved the win today.
“We have awesome momentum.”
City’s Paddy Brown continued his goal-scoring spree to ensure the score was deadlocked 1-1 at halftime, but the Wanderers powered home in the second half.
Their goal-scorers were Tommy Sanhaboa, Jacob Scott and Jason Gilbert, while Mason Hope should have joined them after missing a clear-cut chance in the second half.
David Woodall, Hayden Johnson and Tristan Ivanku caused Twin City headaches, while Cayne Wilhelm and Jason Gilbert steadied the ship for the home side.
City rested Aaron Gough, who is walking the yellow card tightrope, but coach Matt Maw said the Wanderers deserved the win.
“He’s got a few cards so we’ve got to manage him that way,” Maw said.
“We rested him to make sure he’s right to play finals, and there’s a few others with niggling injuries.
“It wasn’t our day to be honest in perfect conditions, Twin City were the better team today.”
Wangaratta coughed up a 2-0 halftime lead to draw 2-2 at home with arch rival Myrtleford.
The stalemate ended the Red Devils’ slim title chances, but they retained the Darrel Van Der Steeg Memorial Shield after claiming it last year.
“Once we coughed it up I was glad we hung on for a point,” Wangaratta coach Mario Antonello said.
“They took control in the second half.
“We gave away too many free kicks and you won’t win many games when you give away two penalties and several free kicks.”
In the other game, Hotspurs put five past Wodonga Heart.
