The body was hauled from the car, which had plunged into House Creek near the Hume Freeway overpass, just before 4pm on Saturday.
The Holden Captiva had been discovered upturned in about a metre of water at 8.30am Saturday.
A Victoria Police search and rescue unit travelled from Melbourne to retrieve the body and assist with the removal of the car.
Police said the man who died had been in his 30s and was a Wodonga resident.
They said it appeared the car had been travelling north on the stock route and had travelled under the freeway before turning left along a dirt road towards Wodonga railway station.
However, the car failed to take the bend over House Creek and rolled into the water.
