Both sides went goal for goal before Dan Kelly broke through in the 77th minute to give City the advantage.
The win puts them eight points clear of the ninth-placed Albury Hotspurs.
“Both sides played some pretty great football,” Albury City coach Matt Maw said.
“Boomers set the standard, luckily today we were able to come away with the points.
“We pushed Albury United last week, we had our chances to win it early but the got us in the end.
“We're heading in the right direction, but there's still plenty of room for improvement for us.”
Paddy Brown and David Woodall were the other scorers for City, while Andrew Grove and Fraser Tresize scored for Boomers.
In other matches, Melrose toppled Wodonga Diamonds 2-0, Cobram thumped Wodonga Heart 8-0, Myrtleford banked a crucial win over Albury United 3-0, Wangaratta were too good for Albury Hotspurs, winning 5-1, and Twin City outclassed 10th placed St Pats 3-1.
