After racing clear early, the Blues hit back strongly to come within a point during the third quarter.
But the revival was short-lived as the class of Dan Leeworthy, Derryn Harding and Dan McCarthy shone through to guarantee the Magpies a spot in the top-four.
McCarthy kicked five goals from the centre.
“It’s terrific to get there,” coach Craig Bosley said.
“Obviously it’s been a while so the club is pretty happy.”
Border-Walwa is eight premiership points and percentage clear of fifth-placed Cudgewa with two rounds remaining and will meet Federal in the first semi-final.
In other matches, Bullioh hammered Federal by 112 points with Bulldog midfielder Hamish Clark best on ground.
Corryong trounced Tumbarumba by 161 points.
