Wangaratta Secondary College was targeted about 2.30am on Thursday.
A door was forced open, setting off an alarm, and computers and a projector were taken.
Galen Catholic College was targeted at 4.15am, with a window broken to gain access and an iPad stolen.
Police believe there were several offenders.
