The accident occurred about 3 kilometres north of the Locksley signed level crossing as the train travelled north towards Euroa.
Nine wagons were derailed - four of them falling off the tracks completely.
Commuters faced lengthy delays last night, of up to 55 minutes, before train services were cancelled altogether.
Today's 7.10am and 12pm Southern Cross to Albury service have been cancelled and will operate as road coaches.
