Firefighters were called at 12.25am to the Borella Road supermarket to a fire in the store room and produce area.
Employees believe they have lost 20 per cent of their stock and the supermarket will be closed for six weeks to recover.
Albury police acting Inspector Tim Winkelman said investigators believe the fire was deliberately lit and started in the bins at the back of the supermarket.
"They were set alight causing the roof to catch alight," Insp Winkelman said.
The fire subsequently spread.
Police have not yet made an arrest and Insp Winkelman said security footage would be reviewed.
He said information from the public would be crucial and he urged anyone who saw or heard anything suspicious to phone Albury police on (02) 6023 9299 or Crime Stoppers on 1800 333 000.
East Albury IGA managers encouraged customers to shop at their Springdale Heights, Howlong and Jindera IGA stores in the meantime.
They said they have notified their customers via their SMS network.
