A win against City would have secured Hotspurs a top-eight spot.
Ben Gardiner’s brilliant finish in the 20th minute handed the home side a 1-0 half-time lead.
Hotspurs continued to dominate the early stages of the second half, before a goalkeeping error from Raymond Kausche allowed Matt Rane’s strike to find the back of the net in the 60th minute.
Hayden Curry-Johnson put City in front three minutes later after Kausche came off his line too early, which proved to be the match winner.
“It was frustrating, again it was defensive mistakes that cost us the game,” Spurs’ coach Robert Tuksar said.
City coach Matt Maw admitted his side was outplayed for the majority of the contest, but was happy they found some winning form ahead of the cup finals.
