Detectives began investigating reports the girl, now aged 13, was sexually assaulted several times between 2012 and 2015 in the Riverina region.
A 44-year-old relative was arrested at a home in Muswellbrook on Wednesday.
He was charged with six offences and was denied bail in court.
He will return to the Wagga Local Court on September 20.
