United Petroleum chief operating officer David Szymczak said fences would be erected around the site on the corner of the intersection of Plunketts Road and McKoy Street.
The station, worth up to $10 million, will open in October or November, Mr Szymczak said.
Construction will involve the excavation of large holes for fuel tanks on the site previously used as farmland.
The station’s development will result in the freeway intersection with McKoy Street being realigned.
At last month’s Wodonga Council meeting, councillor Ron Mildren raised concerns of heightened safety risks because of the station.
The Hume Freeway nearby has its speed limit cut from 100km/h to 80km/h between 7am and 7pm.
The city’s planning and infrastructure director Leon Schultz said the station’s backers successfully fought in VCAT to have planning permit conditions changed.
