The Swans edged home, 45-44.
“We capitalised on one of our centre passes, which put us up, and we converted there and then we had the last centre pass,” Chiltern goal attack Lee Brookes said of the frenetic final minute.
The win leaves the Swans just outside the top five, on percentage, while Thurgoona holds down third spot.
“Lavinia Kava held down goal shooter and she was outstanding, while Kieran de Koeyer also did well at wing attack,” Brookes said.
Chiltern will now face eighth-placed Yackandandah in round 10, while Thurgoona is home to cellar-dwellers, Beechworth.
Elsewhere, ladder leaders Kiewa Sandy Creek remain undefeated after defeating Dederang Mount Beauty by seven goals, Wahgunyah toppled Mitta United by eight, while Tallangatta retained second spot with a 49-31 win over Wodonga Saints.
