Emergency services were called to the crossing on the Old Barnawartha Road, near the Hume Highway, about 11.45am on Monday.
The Toyota LandCruiser – which had been modified for use on the railway line – and the Mercedes collided.
The Toyota derailed in the crash.
An Ambulance Victoria spokeswoman said two men were hospitalised with non-life threatening injuries.
“There were two patients,” she said.
“The first was a man in his 40s taken to Albury Base Hospital with head injuries in a stable condition.
“The second patient was a man in his 50s who was taken to Albury hospital with a chest injury in a stable condition.”
An Australian Rail Track Corporation spokesman said the matter was being investigated.
“ARTC can confirm there was a motor vehicle accident between an ARTC road rail vehicle and another motor vehicle at approximately 11.45am this morning,” he said.
“The incident occurred at the Cochranes level crossing near Wodonga.
“An investigation into the incident is now underway.”
Two people were in the ARTC vehicle and one in the Mercedes.
Meanwhile a Victoria Police custody officer has been caught drink driving in an unrelated matter.
The officer was stopped on Rose River Road on Saturday night and later returned a reading of .099.
