The 59-year-old and 42-year-old man were assisting police on Wednesday night after the body was found at the Ryan Avenue Home.
Detectives found the body about 4.20pm and worked into the night at the home, which is located about 200 metres from the house where Mr Day was last seen on July 26.
Police also set up a crime scene guard at the Morrell Street property.
A friend had reported Mr Day missing 10 days after he was seen leaving the home.
He had not used his bank account or phone, which led to a major search operation involving local detectives, the Missing Person Squad and SES volunteers.
The body was removed from the Ryan Avenue unit about 7.10pm.
Forensic officers appeared to have focused their attention on a small section of the property's yard and used shovels to dig up the area.
The body has not been identified and no charges laid.
EARLIER: Forensic officers are searching two homes in Wangaratta as they investigate the disappearance of Nathan Day, with two men in police custody.
The 34-year-old was last seen at a home on Morrell Street on July 26.
HIs family last week issued an emotional plea for public help to find him.
Multiple officers are searching the backyard of a Ryan Avenue home.
An officer has been seen entering with a shovel.
A crime scene guard has also been set up at a home on the corner of Morrell Street.
A police spokeswoman said Mr Day still has not been located.
“Two men are currently assisting detectives from the Missing Persons Squad in relation to missing Wangaratta man Nathan Day,” she said.
It follows a tearful appeal from Mr Day’s family members and ex-partner last week.
His mother Marilyn Chambers had asked the 34-year-old to make contact.
