Fraser had put himself in contention after the third round, sitting second and one shot behind Hatton when the final round teed off at St Andrews.
But he couldn’t replicate his stunning early round form and hit a disastrous six bogeys to card a five-over-par 77.
Fraser had rounds of 68, 68, 67 and 77 to finish seven shots behind Lucas Bjerregaard.
The 27-year-old holed a monster birdie putt at his penultimate hole and, despite a closing bogey, finished one shot clear of English Ryder Cup duo Tyrrell Hatton and Tommy Fleetwood.
Meanwhile, rising Wodonga star Zach Murray has tied for 21st in the Asia-Pacific Amateur Championship in Singapore.
He finished 12 shots off the pace.
