The 74-year-old, known as Mr Stinky, had been arrested in Albury in March 1985 after masturbating in a Kiewa Street car park.
He had his fingerprints taken and appeared before Albury court and was released.
But a check of the prints linked him to the 1966 shooting and bludgeoning murders of two teenagers in Shepparton and numerous rapes.
Mr Stinky, who is serving a life term in jail, has now been charged with 31 offences relating to 11 incidents in the Melbourne suburbs between 1971 and 1984.
The charges include eight counts of rape, two counts of assault with intent to rape, and multiple counts of abduction, false imprisonment, indecent assault and burglary.
Cold case investigators had been investigating the incidents and Mr Stinky will face court on Friday.
