Chasing a small target of 102 for victory, the Bushrangers were forced to endure a roller-coaster ride before emerging victorious.
They went from 2-6 at the end of day one to 4-33 soon after play resumed.
Josh Saker (52) and James Carboon (24) then steadied the ship with a 56-run partnership to put Benalla within sight of victory.
But Wangaratta Magpies refused to go away with Stephen Leitch (3-33) and Zac Guilfoyle (2-31) ensuring the clash went down to the wire.
Guilfoyle admitted his side didn’t make enough runs on Saturday with tailenders Sameera Fernando and Leitch putting on the biggest partnership of 29 for the final wicket.
Leitch topscored with 16 against some fine bowling from Dale Stratton (5-37).
James Saker also grabbed three wickets.
