The Jodie Bohr-trained Footmark was first across the line, but was ruled to have ran Supply Money off the track in the final stages of the $25,000 feature.
Scott had never previously had a runner in the Towong Cup, but was rapt for the six-year-old mare and the connections.
"The photo says we weren't the winner over the line, but we got it on protest," Scott said.
"Footmark was first past, but we threw in the protest and we were lucky enough to get it.
"It's a bit of prestigious race around the little area, so it was great to win it.
"They're good days and it's pretty good prize money and they look after you pretty well with trophies.
"The owners are over the moon."
Scott was confident Supply Money, ridden by Amanda Masters, could push forward after drawing barrier one.
"I thought she was going to hold on over the line, but the eventual winner didn't give us much room, so we ended up winning anyway," she said.
"The horse had been in good form without winning, so she just needed some luck and she got it.
"We haven't been far off with a heap of fourths and things like that."

It was a great day for the stable, with Galaxy Force grabbing victory in the three-year-old and up maiden plate (1000m) at Corowa.
"He put the writing on the board with a trial at Tatura and it was just a bit green at Albury the other day, so we put the blinkers on," Scott added.
"That helped him concentrate a bit more and it did the trick."
Scott is also keeping a close eye on Bennelong Dancer ahead of the Country Championships final at Randwick on April 6.
Wodonga trainer David O'Prey grabbed victory in the first at Towong (1600m) with Mayor of Methul, edging out fellow Border trainer Louisa Dove's Frothee Time by less than a length.
