Thunder Cloud was among the leading fancies in the cup and was quoted as a $6-chance.
Maher also accepted with he five-year-old gelding at the Mornington Cup meeting on Saturday.
Thunder Cloud will contest the $90,000 Benchmark Hcp, (2000m) with Michael Dee to ride and is the $2.60-favourite.
"We won't be coming to Albury," Maher said.
"The Mornington race suits him better, so we will head there.
"Just with the quality handicap conditions of the Albury Cup - it's not in his favour."
The final field has been reduced to 14 runners with Lieder, Zarlu and Noble Descent also scratched.
