Two strikes from Wangaratta star Bianca Mulqueen had the Red Devils on top in the early stages, but the Greens refused to give in.
Second half goals to Abbey Collins, Miruna Muroz and Alicia Torcaso sealed what looked like the most unlikely of victories.
"They outplayed us in the first half and I think they wanted it more," United coach Tony Cigana said.
"Not having my goalkeeper and putting one of my best midfielders (Brea Quinlivan) in goals hurt me.
"I took the gamble in the second half and took her out and we played all over them in the second half.
"We had a lot more chances, but I'm happy to take a 3-2 win."
Other sports news:
Cigana admitted the move of Quinlivan to the midfield made a huge difference.
"We had a good chat at half-time and all the leaders had their bit to say in the dressing room," he said.
"We came with a different game plan and it worked.
"That's why you have these leaders and I thought Alicia (Torcaso) led really well from the front today."
St Pats produced its best display of the season with a 10-0 win against Boomers, while Albury City got past Melrose 3-0.
The ladder after round nine is: Albury United 27, Wangaratta 19, Albury City 18, St Pats 13, Melrose 6, Boomers 6.
