A 61-year-old man was arrested in the Mount Dandenong area on Thursday, and has been charged with 38 offences including abduction by force and aggravated rape.
A 56-year-old man, who is in Barwon jail, was also arrested and has been charged with the same offences.
The first incident occurred in South Yarra in November 1985, and the second in Nunawading in March 1986.
Police had alleged three men were involved in both attacks.
Detective Inspector Steve Wilson said another person was still being sought.
"We will continue to search for this third person until we identify them and bring them to justice as well," he said.
