The Red Devils' star recruit Andrew Barisic found the back of the net twice in a tense second half, which also saw Greens' captain Caleb Martin sent from the field.
Martin was shown a straight red card after lashing out at Barisic off the ball.
Josh Masters put the visitors in front in the 32nd minute, which was all that separated the sides in an even first half.
Barisic got on the board 10 minutes after the break when the defence failed to clear the ball and the former A-League striker made no mistake from the top of the box.
United was reduced to 10 men seven minutes later and Barisic put the result beyond doubt five out from full-time with a one-on-one finish.
"It was a great performance," Wangaratta coach Daniel Vasilevski said.
"We stayed nice and compact in the middle and forced them to go long.
"We had our back four winning the balls and we were picking up the crumbs.
"When we went forward, we went forward with pace and had a couple of great finishes."

The result was even more impressive given the Red Devils had four regular starters missing.
"For the record, we had seven local boys that have grown up in Wang play today," Vasilevski added.
"The team stepped up and that's why we're top of the ladder."
Albury United coach Steve McLennan was extremely disappointed.
"It's undisciplined and makes it hard when you go down to 10 men," he said.
"No excuses, but it shows you where they are and where we are.
"We thought we might have been up for this because both sides were missing some players.
"They're a quality side, they're well drilled.
"I wouldn't say we were intimidated, but we weren't settled all day on the ball."
Martin's fate will be decided during the week, while Adam McLennan will return from suspension.
