Trailing by five at the final change, the Saints pushed hard but were unable to edge in front of their opponents.
Saints coach Gina Skinner said her side was now focused on beating Wahgunyah in the final round.
"It was very nerve-racking," Skinner said.
"We came close but couldn't quite get in front.
"We lost to Rutherglen by 15 points earlier in the season so we have closed the gap a fair bit.
"We need to beat Wahgunyah now and hope other results go our way."
Emily Ayton and Taylor Morey played well for Wodonga Saints and Cristy Jacka was a key player in Rutherglen's victory push.
KSC proved too strong for Barnawartha, Mitta United had Beechworth's measure, Tallangatta outplayed DMB, Thurgoona blitzed Chiltern and Yackandandah edged out Wahgunyah.
