Jones, who has spent two years at the helm, has cited increasing work and family commitments as the reasons for his decision.
He will continue with the club in a non-coaching role.
"The values, beliefs and positive legacy Elliot leaves behind will forever be in-grained in the club's culture and DNA," club chairman Darren Yates said.
"He stands proud along with other key members of the club as being an integral initiator in building a club from nothing to one that is now well-known and recognised across Victoria and Australia wide."
Jones has been a key figure at Murray United since 2015 when he joined the club as assistant coach of the under-20s.
He became the head coach of the side in 2016 when he led the team to its first NPL runners-up pennant for the club.
Murray United host Werribee City on Saturday.
