Kieran Heather, 24, was arrested at his brother's Feathertop Circuit home on Wednesday after allegedly threatening to kill the boy with the handgun during the December 10 kidnapping.
A shotgun was recovered, but the firearm allegedly used in the incident hasn't been found.
Michael Deslandes allegedly targeted the victim after a break-in at his Wodonga home on the morning of December 10.
IN OTHER NEWS:
Deslandes allegedly tracked down the boy through social media and attended his home with a group in a bid to get back his stolen property.
They met the boy at the Wodonga Raiders ground, where Heather allegedly flashed the gun in his pants.
It's alleged Deslandes, Heather, Jayden John Flower and Grant Nicholas Quigley bundled the teenager into a Toyota HiLux after he was chased down.
The four men allegedly drove him from Wodonga to the Yackandandah State Forest with the vehicle's child locks engaged before brutally attacking him.
By the end of the attack, the boy's facial bones were broken and his teeth were smashed in.
He had burns over his body after a blowtorch was used to heat up a pole and allegedly hit him.
Heather allegedly produced the gun at least five times and threatened to shoot the boy in the head if he didn't say where the stolen property was located.
The group allegedly forced the boy to strip, threatened to cut his penis off with an angle grinder and to rape him and his girlfriend, and threatened to kill the boy and his mum.
Heather angrily denied the allegations in the Wodonga Magistrates Court on Thursday.
The court heard the boy identified him as the gunman due to his distinctive mullet and large neck tattoo, and through a co-accused.
"Why would I go and do something that silly ... where's the proof?" Heather asked.
"What did I gain from this?"
"Youse have looked everywhere.
"I don't have a gun."
The 24-year-old and his family members became highly agitated at magistrate Peter Dunn and police after he was refused bail, and began screaming and swearing.
Heather said those who planned the attack were bailed, but he was being locked up.
He will return to court in March.
