The Wattletree Grove home was built by the organisations to meet NDIS specialist accommodation standards designed to provide people with disabilities with greater independence.
Yooralla chief executive Sherene Devanesen said residents were involved in the decision making process from the very beginning, as "it would be their home".
"The customers provided input on design, layout, colour scheme and amenities for their home," she said.
The Wattletree Grove land had been gifted to Yooralla by Central Access Limited when the two organisations merged in 2011.
Beyond Housing chief executive Cecilia Adams said the innovative partnership and project created much needed affordable housing for people living in the community with a disability.
The residents of the new property have moved from another Yooralla residential site in Benalla.

She said residents could maintain existing friendships and live their own lives within the stability of a quality long-term home.
"We are excited the residents are enjoying both the communal spaces and their own rooms, which reflect their individual style and personality, and to know they are gaining new confidence and independence," she said.
Ms Adams said Beyond Housing had invested over $1.7 million to build the architecturally designed property.
She said people with disability have the right to expect access to accessible housing that is affordable, safe, secure and meets their needs.
Dr Devanesen said the building design included six personalised rooms, spacious shared living spaces, tailored outdoor areas, and individualised technological supports in two independent living townhouses.
Consideration was also given to environmental and financial sustainability of the property through solar power systems, low-water gardens, water tanks and passive solar design.
A ceremony was held on Sunday to celebrate the completion of the home and a wattletree was planted to mark the occasion.
