The Toyota Camrys were parked on the Havelock Street side of the council's head office when they were smashed in the early hours of last Monday.
It was reported that the matter occurred between 1.30am and 1.37am.
A man is alleged to have damaged the cars with a brick.
One was described by police as having its passenger side mirror destroyed and nearby door dented, while the other also had damage to a left-side door.
A brick was found beside the vehicles.
Police are yet to lay charges over the matter, but it is understood they have a suspect who was affected by alcohol at the time.
A council spokeswoman estimated about $3000 damage had been done to the Toyotas.
"This is a very rare occurrence and as such there is no plan change to the parking arrangements," she said.
The council offices are situated next door to the two-storey Wodonga police station.
