Police and firefighters were called to the Warrina Motor Inn on High Street after the blaze started about 1am on Monday.
Nobody was at the burning unit, but a man and woman were taken into custody following police enquiries.
Detective Senior Constable Ray Causer said nearby occupants had notified firefighters after smelling smoke.
"The room itself has been fully involved (with flames), there's heavy smoke damage inside," he said.
"The bedding has been totally destroyed.
"The contents of the room have been either smoke damaged or destroyed."
The property will have to undergo further examination to see if adjoining rooms were damaged.
Detective Senior Constable Causer said the incident would impact the owners.
"This room is now going to be out of action for quite some time for repairs," he said.
"It is a concern that the other residents were very fearful in relation to what happened.
"There were some families staying here last night.
"It had the potential to be a lot more serious."
