Modifications will be installed from 7.45am with the additional lane into New South Wales to operate at peak times.
The changes are being brought in to reduce travel times during a predicted traffic surge after an expansion of the border zone.
The changes will see three lanes entering NSW from the Lincoln Causeway, and one lane exiting.
The lane will start at Lemke Road on the causeway while southbound traffic will divert through South Albury.
Wodonga-bound traffic will be sent into Ebden Street near the service station, down Townsend Street and Nurigong Street, and back onto the causeway.
Police say drivers must use the Hume Freeway to enter Wodonga on Saturday, avoiding Wodonga Place, as the changes are implemented.
Superintendent Paul Smith yesterday said there were no set times that the third lane would be used, and would only be needed when traffic became congested.
The changes will be trialled for a week or two to see what impact they have.
"Hopefully it will assist those people trying to get into Albury in the morning and those getting home to Albury in the afternoon," he said.
"Whatever we can do to try to make your day easier, we'll certainly try to do that, but we need your assistance in that progress."
Additional police will be needed to man the checkpoint.
A traffic spike wasn't recorded yesterday despite an increase to the number of people in the border zone.
Superintendent Smith said increases might be seen as more people secured permits.
He said Fridays were quiet for traffic, which generally peaked on Mondays and Tuesday.
Mayor Kevin Mack said while having open borders would be the best result, he welcomed the changes.
"It's fantastic that Paul and his team have considered it and are going to enable it," he said.
"These things are always under review and if it's not working, we need to look at something else."
The Tintaldra crossing will also be closed from 10pm to 6am each night, starting Sunday night, with only a small number of vehicles using the checkpoint.

Police encourage drivers to consider using the Hume Freeway to travel south as an alternate.
The changes have been made in a bid to reduce travel times.
"This decision has been made in consultation with the local community and various stakeholders to reduce processing times for those travelling between Victoria and NSW," a NSW Police spokesman said.
Meanwhile the Tintaldra Road crossing will close each day from 10pm to 6am, starting Sunday, due to low overnight crossing numbers.
