The Department of Health on Thursday confirmed the fragments were found in samples from the inlet to wastewater treatment plants in Daylesford and Benalla, in the state's north-east.
It comes after COVID-19 fragments were detected in Moonee Ponds Main and Ringwood South Branch sewer catchments earlier this week.

A department spokesperson said it was likely the fragments were from a person or people who were not infectious but were shedding the virus.
But authorities advised people who live in or visited the Daylesford area from April 10 to 12, or the Benalla area from April 10 to 15, to monitor for COVID-19 symptoms and get tested if any develop.
