Deacon, now representing the Nunawading Swimming Club in Melbourne, was chasing the qualifying standard of 1:06.97 at the SA Aquatic and Leisure Centre in Adelaide.
However, swimming in lane eight, she touched the wall in 1:07.87 to come seventh in the final.
Deacon finished ahead of London 2012 Olympian Leiston Pickett.
The race was won by Chelsea Hodges, with Jessica Hansen also qualifying for Tokyo.
Deacon will now turn her attention to the 200m breaststroke on Wednesday.
