About 40 workers were evacuated while fire crews extinguished the flames.
Firefighters from Wodonga West, Wodonga and Baranduda brigades were called at 7.40am.
Workers waited outside until the factory was deemed safe to re-enter.
Mechanical failure with cardboard manufacturing equipment was believed to be the cause of the blaze.
CFA Rostered Duty Officer District 24 Graeme Neil said the fire was under control within minutes of arrival.
