The 32-year-old was arrested at a home in Sydney on Tuesday.
He has been charged with two counts of aggravated sexual assault of a child under 10 and aggravated indecent assault of a child under 10.
Police allege the incident took place at the man's Lavington home on July 28, 2004.
The young girl had been visiting his house when the incident allegedly occurred.
The man was a friend of her family.
Police had investigated the matter at the time but the incident was withdrawn before the police case was finalised.
Detectives from a child abuse squad relaunched the investigation earlier this year.
The man was granted bail following his arrest and will front the Downing Centre Local Court on July 22.
