Police rammed open the door to room six at the Sanctuary Park Motel on High Street about 9am on Friday.
They found an estimated 100-plus grams of drugs inside and the handgun, capable of shooting .22 calibre rounds, in the roof of an SUV outside the room.
A small amount of drugs suspected to be cocaine and a substantial amount of drugs thought to be methamphetamine in multiple bags were seized.
At least four phones were also taken into evidence.
Detective Senior Sergeant Garry Barton said a 43-year-old man and 22-year-old female were arrested inside the motel room.
The Melbourne duo had been staying at the motel for about three weeks and are suspected of selling drugs from the room.
“These sort of people will find a place and live there for a little while and try to make their money,” he said.
“We’ve had various pieces of information from members of the public who have noticed something strange going on in the room.
“We executed a search warrant and at this stage we’ve found a substantial amount of drugs.
“They haven’t been analysed yet.”
Detective Senior Sergeant Barton said Wodonga, Wangaratta and Albury police had collaborated on the investigation.
Officers had received “a number of pieces of information” prior to the raid.
“Little pieces of information from people out walking their dog can lead to jobs like this,” he said.
“We just ask the public for information on everything – suspicious people, suspicious houses and unexplained wealth.
“We’re all endeavouring to get drugs off the street.”
The seized substances will be analysed.
The arrested duo were taken back to Wodonga police station before being interviewed.
Detective Senior Sergeant Barton said even small pieces of information could be useful to police.
“We ask anyone with information about drugs and their sale to come forward to police or Crime Stoppers,” he said.
“It's really important people are vigilant.”
The duo have been charged with drug dealing offences.
