Armed Crime Squad detectives are investigating the Cornishtown incident, which occurred about 8pm.
The police four-wheel-drive was rammed at the end of a driveway by a white Toyota utility following a family violence incident involving an axe and gun.
Officers then opened fire after the 59-year-old man threatened them with a gun.
He was shot in the arm and was taken to hospital with non-life threatening injuries.
No-one else was hurt in the incident, which is being looked at by the Melbourne-based detectives with local officers.
The rifle and what appeared to be a second long arm were still at the scene on the Chiltern-Rutherglen Road on Monday.
Two police cars were inside the cordoned-off crime scene with capsicum spray and medical items.
Nearby resident Brian McGaffin said the man had “had a few issues over the years”.
There had been a lot of fighting at the home when the man's former partner lived at the property, he said.
“It's a bit of a shock to the system to have it so close to your house,” he said.
“I've had no dramas with him.
“I've heard a bit of yelling and screaming.”
Mr McGaffin said the 59-year-old man lived at the home with his son, and was unsure if he had a partner.
Forensic officers examined the scene on Monday afternoon and removed several pieces of evidence.
Melbourne and Wodonga based detectives also returned to the scene.
It was unclear if the man has been interviewed or charged.
The actions of the officers will be examined as part of the investigation, as with all shootings by police, but there is no suggestion of any wrongdoing.
Both vehicles were badly damaged in the crash and were taken from the scene by a tow truck.
The ute's windscreen smashed out in the impact.
The incident came nine months to the day after the last police shooting in the region, which also involved a car ramming into police vehicles.
Shots were fired into a stolen car in Castle Creek Road, Wodonga, last September.
