The plane crashed into Lake Hume several hundred metres offshore from Ludlows Reserve, near Ebden.
Witnesses say the man did not swim to shore, but was clinging to part of his plane before being hauled to safety.
The man was treated on the Lake Hume shore by paramedics before being transported to Wodonga hospital with minor injuries.
There were reports that the plane was flying low and doing "loops" before it hit the water.
The aircraft, a Facet Sapphire, has been retrieved.
