The Group 9 sides went head-to-head on the Tigers home soil at Anzac Park and the game was decided by a field goal off the boot of Albury's Jarrad Maxwell.
Gundagai came out hard putting the first points on the board but Thunder replied with three quick tries and led by six at half time.
Albury coach Tommy Gemmell said Matt Garness and Rhys Dawes were stand-outs for the side.
“In the second half we fell away a bit and let penalties go to Gundagai and made errors,” Gemmell said.
“No one has come close to them at their ground so we knew they'd come back.”
Elsewhere, Thunder took out the under 15s premiership on Saturday.
In the first grade, Young’s finals campaign was squashed following a 16 to 28 loss to South City.
Gundagai has booked a spot in the grand final with a 38 point win over Junee.
