Incident controller Graham Healy said the full impact of the fire was yet to be assessed, and one home may have been lost.
But he said no-one had died, which was the best outcome.
Conditions are expected to ease on Monday.
“It was a great relief,” Mr Healy told The Border Mail of the rainfall.
“The boys and girls on the ground put in a tremendous effort all day to keep the fire contained on one side of the Indigo Valley Road.
“As the wind strengthened before the change there were a couple of breakaways on the eastern side.
“The rain was the best assistance.
“The reaction we’ve had from the community due to the warnings and advice has been tremendous.”
Mr Healy said nearly 250 firefighters had been involved on Sunday and 100 would stay overnight.
The fire has not been declared controlled yet.
Close to 50 trucks battled the blaze with the assistance of helicopters and air tankers, and about 20 trucks would stay overnight.
“The fire was heading to Yackandandah and the wind changed and it headed towards Wodonga,” he said.
“If the rain hadn’t have come through, the fire could well be in Wodonga by (Sunday night), considering the strength of the wind.
“If it hadn’t have been for the good work by the firefighters along the Beechworth road, it could have well been in Yackandandah as well.”
Mr Healy said while he hadn’t looked at the conditions for Monday, things were expected to ease.
The Wodonga relief centre was to stay open on Sunday night.
The temperature in Albury-Wodonga is forecast to reach 30 degrees on Monday with early showers.
Mr Healy said the full extent of the damage would be revealed on Monday but several structures had been burned.
“It will be investigated further … there are no reports of any major injuries to anyone.
“There have bee an lot of structures burnt and we believe there may be one house burned. We haven't lost anyone, for us that's the best result.”
