Benalla firefighters responded to the fire on Railway Place about 11.30pm on Thursday.
They quickly called in more firefighters from Baddaginnie, Wangaratta and Violet Town after seeing the intensity of the flames.
The CFA initially believed the fire to be at the Derelicts bikie clubhouse.
Duty officer Adrian Gutsche said the clubhouse, located next door, was not damaged.
Benalla Detective Sergeant Shannon Murphy said a crime scene had been set up at the shed as the incident was investigated by police and firefighters.
Wodonga police are also investigating a car fire on Felltimber Creek Road.
The car, which had crashed into a tree about a month earlier, was set alight about 11.55pm on Thursday.
The vehicle was damaged before being torched.
