The Border outfit fell 5-3 after twice equalising throughout the contest, in a game littered with fundamental errors.
Murray conceded in the third minute and found itself 2-0 down inside 20 minutes, before working its way back into the game.
Melkie Woldemichael made his own luck with a good chase to force a Manningham error and finished his opportunity in the 24th minute.
The visitors continued to press after the main break, and, six minutes in, Tom Youngs was brought down in the box and awarded a penalty, which was tucked away by Zac Walker to level it at 2-2.
Another Murray mistake led to Manningham wrestling back the lead after 57 minutes, but Murray again responded six minutes later when Youngs' free kick was parried by the goalkeeper and tapped in at the back post by Sean Pye.
Just as Murray looked to have control of the situation, they conceded a fourth in the 78th minute, and, in a bid to at least finish with a point, let a fifth goal through in stoppage time after throwing extra numbers forward.
Murray coach Elliot Jones admitted "it's simply not good enough".
"When you kick three goals, you should win the game, but to cop five, we don't deserve to get the points," Jones said.
"It was another frustrating afternoon filled with fundamental errors defensively, which seem to hand teams goals.
"We can't complain with the result, we got what we deserved.
"We generally create enough chances, a guy like Tommy Youngs continually does his bit and creates.
"But when you concede five, it's quite simply not good enough.
"The fifth one we were throwing numbers forward to try and get a point, so those goals go against you, but the first four we could have done better."
Jones revealed there will be changes to the side in the coming weeks as he searches for the right defensive combination.
"It's just not acceptable to be conceding the amount of goals we are and in the manner we're conceding them," he said.
"I thought when we got to 3-3, we looked like the side that was going to run over the top, but turning the ball over in dangerous areas and copping another goal makes it really hard to build any sort of pressure and maintain any sort of continuity.
"It seems to be every 10-20 minutes we're copping a goal.
"We're not making excuses, the result lands squarely on us.
"We weren't good enough today and if you concede five, you deserve to lose."
Woldemichael was Murray's best player, while Youngs played a part in almost all of Murray's chances on goal.
The side has an opportunity to respond when it meets league rivals Bulleen in round five of the FFA Cup at Lavington Sportsground on Wednesday night.
