The result ensured the Wanderers squared the ledger at 2-2 in the fourth year of the clash, making it 4-1 on aggregate after recording a 1-0 win away to Boomers earlier in the season.
Twin City's three goals came in the space of 10 minutes in the first half and were almost identical.
Captain Jayson Ferguson got in behind the defence and finished in the 12th minute, before Liam Walsh did the same with two very similar strikes in the 18th and 22nd minutes.
It remained 3-0 at the break, and, despite Boomers' best efforts to get back into the game, they could only find one goal late in the contest as Twin City safely secured the three points.
Wanderers' coach Shaun Wilhelm couldn't pick a best on ground such was the even spread across the park.
"I said to the boys if we can start well it will keep the pressure on Boomers, which is what we did in the first half," Wilhelm said.
"Obviously the second half Boomers tried and tried, but we soaked up a lot of pressure and ground out a win.
"All 11 players out there today did their jobs and went on with it."

Wilhelm agreed it was one of Walsh's best games for the club.
"He's been finding his feet the last few weeks and has been really good," he said.
"He normally plays left back, but he's been pushing out wide and gets better and better every week."
The performance gives Twin City confidence it has what it takes to match it with the competition's best come cup finals time.
"Boomers are a quality side, so to beat them twice is great. Bring on Myrtleford next week," Wilhelm added.
"We always had the belief we could, but results just don't go your way sometimes and you have your off days."
Injured Boomers coach Andrew Grove was forced to watch on from the sideline and felt his side was flat.
"We had a couple of changes, but it was a straight swap and nothing we had to change too much," he said.
"Conceding goals makes you drop your head.
"After the first one we seemed to be okay and kept playing, but the second and then the third it was almost like they didn't want to be there at times."
Midfielder Jordan Crawford had his first start of the season, while Dylan Nhansana made a solid return from a broken wrist.
But Grove admitted the front line didn't fire.
Kennedy was in attendance to present the shield to Twin City and was impressed by the display.
