The Magpies secured the upset win without captain Katie Dean who was advised to rest a niggling calf injury.
Dean's absence paved the way for B-grade player Olivia Richards to step up into the team, showing impressive signs in defence for the Magpies.
"We took in a totally different approach to the last time we played them," Wangaratta head coach Lou Byrne said.
"They went out there really confident that they were going to get the right result, and that's what they did.
"You can tell that we've been playing as a team for quite some time now."
Chay Crimmins also had a strong game for the Magpies, while Brooke Bice, Olivia Sinclair and Jess Bice continue to be consistent for the Roos.
The Ovens and Murray league now have a bye.
