A spokesman said a water filtration unit in an unstaffed plant room caught fire early Tuesday morning.
"The plant room is located on part of the Mulwala site that is outside of the explosive manufacturing environment," he said.
"The incident was quickly brought under control and no personnel were injured."
Fire and Rescue NSW crews attended the scene, with the cause of the fire under investigation.
EARLIER: A small fire at a Mulwala munitions factory early Tuesday morning had been put out by the sprinkler system before brigades arrived.
A Fire and Rescue NSW spokesman said crews from Mulwala and Corowa arrived at the Thales Australia site on Bayly Street at 3.09am, but the fire had already been extinguished.
"They used their thermal imaging camera just to check for any fire spread," he said.
"None was found and they finished up on the scene just after 3.45am."

The spokesman said the fire had been reported in a control room, with no indication yet of its cause, but there appeared to be little damage.
"The sprinkler system operated so it seemed to be out very quickly," he said.
A Country Fire Authority spokesman said CFA crews were initially called to assist NSW brigades, but the call was then cancelled and they did not attend.
A phone call to Thales Australia early Tuesday morning was answered, but the person declined to comment.
