The decision will end a 17-year partnership at the centre.
In a statement released late Friday afternoon, Wangaratta Council said the separation from the YMCA was "part of a bigger objective to deliver an integrated sporting and events precinct".
A new outdoor pool is being constructed at the site.
YMCA chief executive Carolyn Morris said the YMCA would miss managing WISAC and committed to making it a smooth changeover.
"Over the years, our staff have delivered innovative programs with their 'can do' attitude and have made great contributions to the Wangaratta community," she said.
