Emergency services were called to the Murray Valley near Rutherglen on Thursday morning.
The driver - a 58-year-old Tatura man - had to be cut from the white vehicle after it landed on its side.
An air ambulance was called to the scene and the man was flown to the Alfred Hospital.
Leading Senior Constable Andrew Deegan said the cause was being examined.
IN OTHER NEWS:
"The cause doesn't appear to be road or vehicle related, or caused by another driver or animal," he said.
"It's still under investigation.
"He was airlifted to the Alfred in a serious but stable condition.
"It was a great response by Rutherglen CFA and SES to cut him out."
The man had been travelling from Shepparton to Wodonga when the incident occurred.
The front end of the 2008 model van was extensively damaged during the crash.
EARLIER: A driver was set to be airlifted to hospital after crashing off the Murray Valley Highway near Rutherglen on Thursday morning.
Police and air ambulance were called to the scene, near the Great Southern Road intersection, after a van left the highway and crashed through a fence east of Rutherglen.
The highway remained open in both directions.
