Keys to the white Mercedes SUV were stolen from inside a home on Mountford Crescent in East Albury on Wednesday night or Thursday morning.
The vehicle was stolen and driven around before being launched into the river.
Detective Acting Inspector Scott Trewhella sought information.
"It's a timely reminder for people to lock their homes, lock their vehicles and don't leave valuables inside their cars," he said.
The dumped car was found in the river on Thursday morning and was removed after several hours.
Police are making enquiries with Victoria Police about the matter.
