The disqualification from the race means his connections miss out on the $1.16 million winners purse.
The charge came after Alligator Blood returned a positive swab to Altrenogest.
Trainer David Vandyke was fined $20,000 following a marathon QRIC hearing on Thursday.
Owner Allan Endresz has vowed to take the decision to disqualify Alligator Blood to the Supreme Court.
"From the trainer's perspective, collectively we are very happy," Endresz told racing.com
"But what did come out of it, was that it was clear, was they have stuck the mandatory rule 240 that the horse is automatically disqualified.
"That's consistent with what I've been saying, that there was no wriggle room.
"That will be the undoing when I start to hit my straps, which I have been planning on in the Supreme Court.
"I have been talking about it (heading to the Supreme Court) for a long time.
"We will do the right thing.
"I have indicated to Peter Dunning QC, who is handling it, with Tim Fuller a senior sport lawyer ... we will debrief our legal views to QRIC so we are up front about that.
"There are about four grounds which each are significant in their own right and then they can either work with us in the way we seek the declarations or sit back and wait for us to take action in the Supreme Court."
