The All Souls Anglican Church at Barnawartha had seven panes of glass smashed by bricks on Friday night.
It followed a similar incident mid last month, with only two windows now left intact at the property.
Treasurer Kevin Fisher said it was unclear who was targeting the place of worship, which was built in 1928.
"They've done a real job on us," he said.
"I'm only guessing but I'd say we're looking at at least a $5000 repair bill.
"It's frustrating, there seems to be no reason behind it and we've got no idea who's doing it."
Police attended the Stanhope Street premises after the damage was discovered on Saturday.
Officers took photographs of the damage.
Mr Fisher was concerned the culprit would return once the broken windows were fixed.
Last month's incident targeted a large stained glass window paying tribute to soldiers in the area killed in World War II.
"The building's been there since 1928, we've never had any vandalism at all," Mr Fisher said.
"We've only just started having services again.
