Wagga has also lost its $50,000 bonus attached to the 2YO Handicap over its May carnival.
The changes are a part of the new-look Inglis Race Series, which will now be worth a record $8 million.
Albury Racing Club CEO, Steve Hetherton, said it was disappointing to lose one of the main attractions of the second day of the carnival.
"Inglis has always been a huge supporter of country racing in NSW and a lucrative bonus such as this is hard to replace" Hetherton said.
"It was a major draw card for trainers from both the city and the country.
"But with the race still offering $80,000 in prize money we are confident it will still be an attractive option and attract a high quality field.
"It is not isolated to Albury and a lot of other country clubs have also lost the bonus.
"Although the bonus won't be available at this years carnival, we will look to find a replacement bonus scheme for owners and trainers in the future."
The $50,000 Inglis bonus for the 3YO Guineas was first introduced in 2011.
Some of the nations biggest stables have targeted the feature race since the inception of the bonus.
Fat Al is the highest-profile winner of the Guineas after also winning the group 1 $500,000 Epsom Handicap.
